Flex and Flash are really designed for 2 different purposes. From my own experience, Flex is more for true application development, i.e. dashboard type apps, financial apps, etc.. Flash is more for animation heavy types of websites. As such, the IDE's are geared towards each strength.
I do like using the Flex IDE for ActionScript development whether its for a Flash based app or a Flex based app. I still don't like the ActionScript editor in Flash.
