Why don't use the flexmojos-flex-super-pom parent?
<parent>
<groupId>org.sonatype.flexmojos</groupId>
<artifactId>flexmojos-flex-super-pom</artifactId>
<version>3.2.0</version>
</parent>
This would simplify you POM and hopefully correct your build.
What is your intention <allowSourcePathOverlap>true</
allowSourcePathOverlap> ??
