I have (almost) the same problem then Niels (I'm using a Windows PC)

With FlexMojos 3.2 -DflashPlayer.command worked okay (but not when it
was defined in Maven pom.xml). Now I need to put flashplayer on the
path (and the filename should be FlashPlayer.exe) to get it working.
However I don't need to put a PATH variable in my eclipse maven
launcher. My Eclipse correctly uses my environment PATHs variable.
