Ok, I found how to reproduce the issue.

In my pom file if I have:

 <runtimeLocales>
        <locale>en_US</locale>
 </runtimeLocales>

it will cause it to fail and make none of the <includes> work.

I'll create a test case and report an issue - and if I can figure out
what causes it I'll submit a patch.

The good news is that I can also now confirm that the patch I
submitted to allow it to take additional configs (so you can put your
includes in a flex-config file that you can also use in flex-builder)
works properly - although it does need an extra space before the
-load-config+= part of the flex-builder mojo patch in there to make it
work. (but the patch works, and it will add the additonal config to
the exported flex-builder project)
