If you didn't configure any special feature of Flexmojos the result wouldn't include ALL classes, but only the ones directly or inderectly referenced from the Main class. I just hat an Issue where I had to manually add some classes to the result because without me adding them, Flexmojos (Or more the Flex compiler) would strip them from the output.
Are you eventually comparing the size of the generated swf?
