You talk about SVN, are you using the development version from the trunk? If yes, it seems that after Adobe changed the templates to use swfobject to load the application, the templates are not being copied to the "html-templates" folder of the project anymore. To get around this for now, just copy the content of "templates/swfobject" (without the ".svn" folder) to the "html-templates" folder and rebuild your project.
