Yes you can use it as a menu for a website. A pure flash menu would be perhaps lighter, but I don't know by how much. For the navigation you have to use flash.net.navigateToURL().
The Flax app must have the height of the highest opened menu otherwise it will be truncated. But you can make the background of the app transparent (set the alphas to 0) and put it in a div on the top of the html page. For the div, use absolute positioning and give it the highest z-index. Use javascript to embed the app, use 'transparent' for the 'wmode' parameter and give a html-only replacement for the menu (even if it's a simple list).
