If I remember correctly, to get the scaling stage modes to work, you have to make sure the application lays out at the same size as the original stage. I think you have to specify the size in the mx:Appication tag, customize the HTML wrapper so it doesn't fix the size, then make sure your layout fits in the size you specified. Otherwise, things get out of whack.
