I need to start reading, I installed the Unix version instead of the Dos one so 
all I had to do was dos2unix setup.sh and run it and it worked.

You're running in Cygwin, right?
 
If you put
 
#!/bin/sh
 
as the first line of setup.sh, does that
make it work?

Could you be specific about what you're doing?
 
Are you getting the Flex trunk from the Subversion repo? Or are you
downloading a prebuilt SDK? Are you on Windows, Mac, or Linux?
