I'm not sure what the question is. It sounds like a bug that should be filed at 
http://bugs.adobe.com/flex. Internal navigation (via clicks on anchors) should 
change the horizontalScrollPosition and verticalScrollPosition of the <mx:HTML> 
control (and the hScroll and vScroll of its internal HTMLControl).

the html control are in beta.
