kdevelop uses automake etc. and imported JSBSim with no problems. I've
never tried it with FGFS, however.  It also integrates well with CVS.

I did use kdevelop for a while but ended up going back to nedit +
command line.  With bash's command history and completion, I found 
that, for me, that combo was just as easy.
