I have two servers at work with similar time problems. They vanished when I 
switched clocksource from tsc to hpet (echo hpet 
> /sys/devices/system/clocksource/clocksource0/current_clocksource). 
Persistent by addint the clock=hpet parameter to the kernel command line.

Maybe the same works for you.
