The problem is the tuning of the autopilot. Everytime the fdm changes a bit, 
weights are added or shiftet, this affects also the autopilot. 

Unfortunately tuning of an autopilot is not easy, but possible of course.

Some aircafts needs tuning, so this is the key to your problem.
