I had already tried fgfs --fg-root="D:\...", but the "" were missing :-( (as they are not needed in cygwin!)
When I launch fgfs with this options:
fgfs --fg-root="D:...\FlightGear\data" --fg-scenery="D:...FlightGear\data\scenery;D:\..\FlightGear\scenery" --airport-id=KSFO --aricraft=c172-3d-jsbsim --control=mouse --disable-random-objects --enable-auto-coordination --disable-ai-models
After seeing the initial window with the title and hear some bips I get:

You'll have to manually specify the FlightGear environment variable $FG_ROOT - pointing at the directory where your base package resides.
I think you can optionally also specify the base package location by using a specific parameter for fgfs - something like:
fgfs --fg-root="C:\Programs\...\FlightGear"
whereas the last parameter should be the location of your base package
try using
fgfs --help --verbose
in order to get a comprehensive list of possible parameters.
