I'm almost certain JSBSim is already included in your FlightGear binary - at least that is the case on Linux. JSBSim is compiled and linked together with the rest of FlightGear at build time, so as far as I know you'll need to rebuild FlightGear from sources if you want to use a different version of JSBSim. What do you want to do?

(Perhaps it might be possible to run a stand-alone JSBSim binary and let it communicate with FlightGear using the/some net-FDM option, but I really don't know anything about that.)
