I think that the best way will be include only doxygen docs src in distro fltk-x.x.x-src.tar.bz2 and make separete html and pdf docs packeges. fltk-x.x.x-html-doc.tar.bz2 fltk-x.x.x-pfd.tar.bz2 or you favarite archive format. It will be convenient for fltk packagers for distros (Linux and cygwin) (I time to time make gentoo snapshot ebuild) and don't make distribution expansive.
