It turned out that there is another bug that generates wrong links in Doxygen versions up to 1.7.4, but this one is already fixed in Doxygen's subversion repository. You will need the current head (rev. 765) or tag Release_1_7_4_20110426 for a corrected version, but you still need the patch posted previously in this thread. I didn't fully test this version though, so I can't yet tell if there are other regressions. To check out the doxygen sources, use this: svn co https://doxygen.svn.sourceforge.net/svnroot/doxygen/trunk doxygen I could compile doxygen easily under Linux, but you need some extra software libs like flex and bison that may not be installed on your system, additionally to those we need anyway to generate the FLTK docs (e.g. latex). Note: you can see the wrong links in the documentation chapters like "Handling Events" and others at the bottom left part, in this case it reads: "FLTK Programming Manual". As of today, the online docs are correct (I fixed them manually).
