I tend to remove the .css file entirely, since our latest version was not customized anyway. This way we're consistent with each new (and old) version of Doxygen. Meanwhile I also got the footer working, but only in the "short" form as in the online docs on the bottom right side (Copyright and tiny FLTK image). The additional "Permission is granted..." line is too long to fit into the original footer and is responsible for the *double* scrollbars we see in the latest online docs (and on smaller pages one scrollbar where no scrollbar would be needed otherwise). I suppose to remove this line, since it is not in the PDF docs anyway. If we want to add it somewhere else, this should be done in the normal text part... Hmm, I just looked at the title page, and there it is already. Wouldn't this suffice? I'll try to update the Doxyfile and others ASAP, maybe tonight.
