I am going to guess you are having problems loading dlls. I don't know much about the side by side stuff other than I knew early on that I wanted to avoid it. If licensing allows you could just place the dlls you need beside your executable in the filesystem for distribution. Doing this also means your applications dependencies don't alter system wide behaviour as they would if placed in the appropriate windows "system" folders.
