OK - that seems like a pity, but if that's the way they are going...

As Albrecht has said, the stock fltk tarballs build just fine under
cygwin anyway, and can support the GDI or X11 layers, so other than the
"one-stop-shop" convenience, there's no advantage to using the cygwin
packages for fltk. I'd recommend that you simply use the stock fltk
snapshots (or even svn) and build for the GDI layer, and ignore whatever
X11 specific weirdness the cygwin folks are up to!
