I have the exact same problem.

I start the Gmail fluid app from the dock and it loads perfect, gives
me a cursor while replying to emails, etc.  If I Command-H to hide it
and then click on the icon in the dock to bring the app back up, then
the app will not display either a cursor or have focus.

In other words:

1. Launch the Gmail fluid app from dock.
2. Command-H to hide app.
3. Click on app in dock to show again.
4. Click input area in app (search, email replay, etc).
Result: There is no focus or cursor in the selected input area.

To fix the problem, I can Command-R to refresh Gmail and it will
restore cursor and focus to input fields.  Once I Command-H to hide,
however, then the problem repeats.

I'm on 10.5.5 and have Safari 3.2.1 (5525.27.1)

I will install 10.5.6 and report if it affects (for whatever reason)
this issue.
