This also happens to me, originally with hahlo (the only app I use in the menubar). I worked it out somehow by deleting the app / cleaning the cache / rebooting, I can't remember. I had it working for some days but it happened again recently and I tried all that stuff and nothing worked. Just now I tried to convert other apps to menuExtra and none of them worked.
