Hi /Nisse,
Well the "Meet-Interior-Disjoint" predicate seems to work OK with the
data you've supplied. Of course the ports need to be switched round
(you want to keep failed features, not passed).

The documentation for the SpatialFilterFactory is more detailed than
the transformer docs. For "meet-interior-disjoint" it says that
"...one instance where MEET succeeds and this predicate does not is
when a point lies on a polygon's border."

So change 'disjoint' to 'meet_interior_disjoint' and give that a try. 
I hope this helps. Don't know if it works for all your data but it
certainly seems to work on the workspace you sent.
