Not too sure on the conversion in FME, but from the MapInfo side - the
defaulting to NAD83 is a result of the projection specified by the .tab
file not being in the Mapinfow.prj file. So if it is a new projection that
you are using, it may be not set up in the .prj file - which can happen if
you have a custom install and a custom .prj file.

G'day,
I don't know whether my issue should be directed at FME or MapInfo but I
thought I would try both to maximise the chances of help.
I have been using FME to update some old files from AGD66 to GDA94. The
conversion message stated that -

NOT changing coordinate system of reader identified by keyword `MAPINFO_IN'
from `LL-AGD66' to `LL-AGD66' -- mapping file setting of `LL-AGD66'
overrides coordinate system `LL-AGD66' read from file
Reproject: Using datum conversion type `Agd66ToGda94'
Reproject:`Agd66ToGda94' will use the following grid shift files:
Reproject:     C:\Program Files\FME Suite\Reproject\GridData\Australia\A66
National (13.09.01).gsb
Reproject: The following fallback datum will be used `ASTRLA66'
Reproject: Using datum conversion type `Gda94ToWgs84'
Reproject: Using datum conversion type `Wgs84ToGda94'

However the conversion seemed to run fine and checking the old and new
files through FME viewer showed an agreeable datum shift.
When I loaded the converted file into MapInfo though the files projection
is now NAD83 and the datum shift from the original file is all stuffed up.

Any help would be gratefully appreciated
