I wonder what version of FME are you using? 

> Do I have influence on the encoding for shape-files?

With newer FME 2007 beta, Shape file reader can interpret the
encodings automatically provided that information is stored in the
*.dbf file or there is a *.cpg file present. Also if you know the
encoding of the shape file, then shape file reader can be forced to
use that encoding. There is a setting on the reader, selectable in
workbench (with FME 2007 beta) that allows you to set the encoding of
source shape file.

If you download the latest FME beta and try the visualizer again you
may be able to see the umlaut (ü,ä,...) as well. There were some
recent changes done that should take care of such problems.
