You could try this fmepedia transformer...
http://www.fmepedia.com/index.php/CoordinateSwitcher

It will switch the Y and Z coords of a feature. Then you could rotate
around the Z with Rotator and then switch them back. 

I'm off beer at the momemt, but if it works you can stand me a round
of Hokey Pokey ice cream. Fantastic stuff...
