Hello, I'm thinking that reprojection is one of those bits of functionality that is going to cause problems when you do this copy + paste technique. Notice that when you set a coordinate system in a Data Interop tool it opens the ArcGIS coordinate system dialog rather than the FME one, and therefore - although I can't say this for definite - the two will be incompatible.
It could also, of course, be simply that the two versions don't match to the extent that ArcGIS isn't new enough to contain the coordsys that FME is using.
