Factories (and Functions) are the basic components of FME functionality, what you might call a script level tool.
Transformers are a higher level of functionality - a graphic tool - that are based on the Factories and Functions. So the AreaOnAreaOverlayer transformer uses the Overlay factory. Not every transformer uses every option of a factory, some transformers use more than one factory (or function) and sometimes there are many transformers based on a single factory.
