Hi Fredrik, I think that was a problem that has since been fixed for FME2007.
Tracking through a series of support tickets and problem reports I see that there was a separate fault in arc reprojection that has also just been fixed. So if you can update to FME 2007 - build 4373 or newer - then you should find that arcs are reprojected correctly, and that their geometry remains as arcs (provided you run it in rich geometry mode under the workspace settings).
