This is a very common issue for new users - it happened to me too. Manually dragging connections from multiple autocad layers for an afternoon. Another technique for use with transformers is to select the transformer in question, right click and select insert before. Once you get the feel for the Feature Connections Window and Insert Before you should look at fanouts - feature and dataset fanouts combined with merge filters are great for keeping a workspace concise. These are advanced techniques. As a trainer, I'd recommend attending training after you get a feel for the product. This will also assist you in understanding FME's automated schema handling.
