Its best if you take a look at org.apache.fop.cli package. Start by looking at Main.startFOP() and then trace to InputHandler.transformTo(OutputStream) and InputHandler.transformTo(Result). You'll see from this code that all you need to do is basically create your OutputStream (e.g. a ByteArrayOutputStream) object and then wrap it in a Result object which is passed to the transform() method of the transformer.
