Hi Chris, sorry for not providing sufficient information in the first place. I am using FOP 0.95, Windows XP and Sun's jdk1.6.0_07. When opening the PDF I was using Adobe Reader plugin with Mozilla Firefox.
Right now the QA-team here don't have this problem anymore. They say the PDF generates and opens without problems. Very weird. So for one reasone or the other, it seems like this problem went away by itself.
