In the meantime I have tried the FOP "intermediate format" (IF) instead of the area tree, and I find I can export that, change it, and then read it in and publish it with no problems. I am trying to read it in and I don't know what to expect, or how to publish out to PDF. The docs do not go into this, that I can find.
