notice that the error is different now (before it was
"/usr/share/man/man1/sqlite3.1.gz is in the way of a newly created
file")

aparently replace-files does not work for directories.
(i wonder why /usr/bin/sqlite3 would be a directory though)

try "rmdir /usr/bin/sqlite3"
if this fails the directory is not empty, check the contents. if they
came from the manual sqlite3 installation remove it, otherwise rename it

then run conary update sqlite; again
