I assume you know that a pin number does not need to be a number - it can
be alpha-numeric.
For those not aware of the, this can be useful as you can, for instance use
E, B, C and G, D, S for pin names on transistors in Sch and one the
matching footprints. Save getting into all sorts of arguments with
databooks over what is pin 1.
So you can swap use names for numbers if you wish - it is up to you. The
PCB footprint will need to match, or you will have to be prepared to edit
the pads on the PCB after importing/placing the footprint.
