select Numbering. There, specify how you want the chapter numbering (start a 1? numeric, alphabetic, roman?), the page numbering, paragraph numbering (if numbering figures, do they restart a 1 in each chapter?), footnotes, and table footnotes.
Then, select the other files in your book and specify their numbering. Lastly, in the book file, select Edit > Update Book. Your chapter numbers should update as you want. If not, check your Numbering settings again. (Be sure you are displaying the chapter numbers and titles in the book, not the path names for the chapter files.) Hope that helps!
