Joel, Assuming FM 6.0 or later and each appendix is it's .fm file in a book, use the numbering properties of the paragraph style.
For the appendix title use "A:Appendix <$chapnum>. " without the quotes. For the appendix level one tags use "B:<$chapnum>.<n+> " without the quotes. In the book, you'll need to set the Chapter numbering properties to be upper case ALPHABETIC and the paragraph numbering properties to Restart for each appendix.
