I will consider these further if it turns out that the cross-references become absolutely necessary (at this time, they are nice to have but not show-stoppers). I have a FrameScript script that allows you to "unlock" the text insets before creating the PDF, which effectively solves the link problem in the resulting PDF. After you create the PDF, the script relocks the text insets. (The ability to unlock and lock text insets is not exposed in the FrameMaker interface.) The cost for the script is $80.
