Yes, this is possible. You just wouldn't use the remaining space on
the USB fob. Or as you mention, you'd have to expand the partition
later using a disk tool.

Programs like Ghost also have the ability to "image" a partition but
have it expand to fit the (larger) size of the target disk. But I
don't know of a free tool that does this.
