You could, but it is probably 1. easier and 2. safer to leave the partition and formatting as they are and just add a FreeDOS boot sector. You can use for example the sys-freedos-linux tool. Makebootfat goes the other way: www.ywesee.com/pmwiki.php/Site/FlashingBiosOfALinuxServer This tool formats and/or partitions your stick, adds a boot sector and copies files, all in one step. So it does trash all the data you had on the stick before. On the other hand, you can be sure that everything will fit together.
