Up until the last version of MS-DOS, 6.22, they were largely identical, yes.

The division actually happened earlier - after 5.0. From 3.2 to the second issue of 5.0 (and in fact the second issue of MS-DOS 3.1) the two releases are effectively the same, apart from MS-DOS getting a few things before PC DOS, and the difference between FC/RAMDRIVE and COMP/VDISK.

Although one feature did migrate from PC DOS to MS-DOS: Interlnk, which appeared first in PC DOS 5.02, and then MS-DOS 6.
