contains kernel, SYS and FreeCOM as far as I know.
To make diskette bootable, just boot any DOS and run the SYS of FreeDOS.
You detect FAT12 by checking the FAT size (okay, OFFICIAL way is to check
number of clusters, but FAT12 FATs are max 12 sectors, FAT16 FATs are min
16 sectors, nice check).
The "reserved" cluster numbers effectively are just aliases for "bad cluster".
When you move a partition, Part. Magic etc. should update the partition start
field at [1c]. Note that older FreeDOS SYS did not initialize this, and Linux
mkdosfs does not initialize it either. This broke LBA booting. However, the
field is not used after InitDisk in the kernel as far as I know, so only the
boot process really depends on [1c]!?


PS: Another method to get a boot floppy is to use DISKCOPY to write a disk
image to a floppy. ODIN is installed that way. If you use SYS, take care to
use the right syntax (e.g. specify the source + destination directory + drive).
