Perfect, thanks. The problem wasn't actually in expunge, but in store. Freemail would lose track of files when changing the flags, and then fail to add the second (\Deleted) flag. Fix commited as add3f397[0]. If you don't want to compile I've uploaded a jar to freenet[1].
