You were right. Cause of error in deb creating is failure of relinking
stage:

*** Warning: Linking the shared library rlm_eap_peap.la against the loadable
module
*** rlm_eap_tls.so is not portable!
gcc -shared .libs/rlm_eap_peap.o
.libs/peap.o -Wl,--rpath -Wl,/usr/lib/freeradius -L/root/downloads/freeradi
us-snapshot-20040629/debian/freeradius/usr/lib/freeradius -L/usr/lib/freerad
ius -lradius -lrlm_eap_tls -L/root/downloads/freeradius-snapshot-20040629/sr
c/modules/rlm_eap/libeap -leap -L/usr/lib -lssl -lnsl -lresolv -lpthread -lc
rypto -Wl,-soname -Wl,rlm_eap_peap-1.1.0-pre0.so -o
.libs/rlm_eap_peap-1.1.0-pre0.so
/usr/bin/ld: cannot find -lrlm_eap_tls
             ^^^^^^^^^^^^^^^^^^^^^^^^^
collect2: ld returned 1 exit status
libtool: install: error: relink `rlm_eap_peap.la' with the above command
before installing it

so it seems to me an headers' alteration that occurs during relinking stage.
