Hi Bogdan, I may have missed the beginning of this conversation - so I'm not sure what the initial problem was - but I don't think that the recon-all stream creates any symbolic links, so everything you ran should be ok. Have you looked at the outputs, do they look ok?
make_average_subject tries to create symbolic links for some of the surface files. I don't know of a way to stop it from creating symbolic links.
