If you have nice cortical reconstructions, there should not be any consideration in calculating the lGI, it will be done automatically and will not need any special change (except if you want to try with different radii). However, you are right that there is a certain extent of correlation between lGI and brain volume, but I am not sure that you want to correct for it, maybe what you can do is try both the comparison with and without correction in order to get a better representation of what your results are. Does thak make sense for you?
