Thank you very much for the help! We had been running an older version. We downloaded v5 of freesurfer and also downloaded the latest buckner data. We are running on 64b linux. I made a new directory for testing to make sure that our system is working correctly by using:
recon-all -i [bert file 001.mgz] -i [002.mgz] -i [003.mgz] -subjid bert_test I then ran: recon-all -autorecon-all -subjid bert_test I looked at the stats files and the values are still off. For example, in the aseg file, the volume of the left amygdala in the sample data as downloaded is 1570, whereas our value for the left amygdala after running autotrecon-all is 1618. Was the sample bert file manually edited? Are there are possible reasons why we did not get the same values?
