Three things: 1. Make sure they are the same subject 2. Make sure they are not left-right reversed 3. Most likely it is that the initial registration failed. This is done with FSL. There are a couple of options: a. If the anat and dti were collected within the same session, you can try running bbregister with --regheader b. Inititialize with spm instead
