Application.cfm ain't core to CF, I keep my Application.cfm very simple:

<cfif findnocase("cfm",cgi.CF_TEMPLATE_PATH) and not
findnocase("index.cfm",cgi.CF_TEMPLATE_PATH) >
        <cflocation url="index.cfm?fuseaction=home.welcome">
</cfif>
</cfoutput>

Then anything that needs to go in <CFAPPLICATION> is in the IsHomeCircuit in
the root fbx_settings.cfm
