I always place menu item and global XFAs in the fbx_settings file - if different circuits have their own layouts with menus, I put those XFAs in the circuit's fbx_settings. The only XFAs I have in the switch are things like xfa.submit, xfa.cancel, xfa.edit, xfa.next, xfa.back etc. Makes it *much* easier to read and follow. I also find when going back to work on a site that I haven't looked at for a while, it's really handy to print out the fbx_settings file and tape it to the side of my monitor.
But with the wireframes, I have decided to only put all the menu items in the home page - all other pages that have the main menu simply link back to home. I figure it's easier to read and work with that way, plus less intimidating for the client, and only requires a little more explanation.
